The 18-year-old defender was an unused substitute in Tuesday night's 1-0 loss to St Mirren and hopes to break into the first team next season under manager Craig Brown and his assistant Archie Knox.
Shaughnessy told the club's official website, www.afc.co.uk: "Craig and Archie have been great. They are always giving me advice. They are always trying to help me anyway they can so I am looking forward to working with them over the next two years."
